Hi Jay,

I'll leave it to someone else to tell you how to do it in Gimp, but if
you're willing to do it in Inkscape, you just import the original
graphic image by running inkscape on it:

inkscape myimage

And then make a layer above it for balls, and put your balls on that
layer.

Added benefit of Inkscaping it: You can do automation such that when
your finished .svg is shown in a browser, hovering over a ball or
clicking on the ball can produce an action like moving the ball,
changing its color, making it bigger or smaller, etc.
