I thought that's what the kerberos settings were for in the apache conf
file (and krb5.conf). I have googled and googled, and 90% of the
articles are for apache 2.0 and mod_auth, but not 2.2 (which breaks
mod_auth). I was under the impression BackupPC gets it's info from
apache, since out of the box it's not protected at all.

Yes, the hooks you have for AD only work for logging in as
a user on the OS. You don't have any hooks in place for
either apache authentication or backuppc. I believe there is a way to
have apache authenticate to AD, but I don't think there is a way to do
it with backuppc.
You might try googling for "AD authentication backuppc" to see if anyone
is working on this.
