 Ideally the stereo will have a digital connection, and so will the sound
card, but I'm sure you know that. I do most of my ripping by hand, though,
so I can't really advise on bulk ripping. These links might be helpful:

 I've heard good things about "abcde" (A Better CD Encoder), does FLAC
as well as mp3/ogg. Depends on how extreme an audiophile you are, I guess.
